Sorry your yields are not so good, the well rotted horse manure will help. Tomatoes can be put deep with their rootball below soil level but… not too deep or the roots are below the level of main microbial activity. Bury the stem a little, say an inch or two, to make plants more sturdy. Just put them in soil with compost on top as a mulch and they make lots of surface roots for feeding into it. Same for peppers, I hope they grow well.
